I use firefox with the Xmarks plugin (bookmarks syncing utility - www.xmarks.com) on the desktop.
Just found out the Xmarks website has an iphone version! Just login to your Xmarks account and you have all your firefox bookmarks right there on your iphone. Great!

I use Firefox on the desktop, bookdog from Sheep systems syncs my Firefox to Safari on my Desktop and then sync takes it to the iPhone...
Bookdog is a really nice app definitely worth a look...

I also use firefox for my bookmarks on my mac, and keep Safari for the iPhone bookmarks. I only have one page of bookmarks on my phone as I find that I only visit a select few on the phone and save everything else for the desktop.

If you Sync with your computers browsers organize the book marks in you browser and then sync. You can even make folders for grouping. Even Folders within Folders. you can also surf from you browser and save the book marks.

TIP: I use Firefox to browser on my computer and there I save hundreds of book marks. I am sure you don't want that on your iPhone. I then use internet explorer (or safari) to only house my iPhone Bookmarks It make it easier to just sync what I want.

you can move them in and out of folders, just tap "Edit" and then tap the bookmark (not the red minus button or the three lines, just the bookmark) and then it lets you edit the name and where you put it, e.g. a folder or somewhere else.

I don't really manage my bookmarks too much because I don't have that many. I just bookmark whatever page I go to on a daily or weekly basis and organize them in order of which sites I visit the most. That's about it. I'm pretty sure things will change when I get more bookmarks.
